Small caps turns lowercase letters into miniature capital shapes that stay on the normal baseline, good for a subtle, tidy look. Superscript is even smaller and rides high, like the tiny text in a footnote. Both are separate Unicode character sets, so pick whichever fits.
Why do a few letters look different or full-sized?
Unicode does not include a small version of every single letter, so where a gap exists the generator leaves that character at normal size rather than dropping it. It is a limitation of the character set, not a bug in your text.
